This is how to get the four alternate endings in the game:
The Templar Flood Ending:
Upload Aquinas Spec to the Templars.
Use the machine at the statue's base.
Kill JC and Paul Denton, but keep Saman alive.
Illuminati Age of Light Ending:
Upload Aquinas Spec to the Illuminati.
Destroy the machine at the statue's base.
Kill JC and Paul Denton, but keep Chad or Nicolette alive.
Omar Invasion Ending:
Do not upload Aquinas Spec.
Destroy the machine at the statue's base.
Kill every faction leader.
ApostleCorp Great Advance Ending:
Upload Aquinas Spec to JC Denton.
Use the machine at the statue's base.
Keep JC Denton alive.
Secret Level:
In the UNATCO Ruins, pick up the flag in the first large room you are in. Go to the room that used to be Joseph Manderly's office and search around for a bathroom.
