To get to the Lord of the Waterway in Separate Ways, you first have to drain the water in Gregorio’s Waterway. It’s a rather linear route from the merchant’s location, so just follow the path. There will be a few surprise bugs, as well as some archers and a guy with a shield. Turn the red crank in that room behind the shield guy. This will lower the water.
You will now have to get to that drained part of the waterway. To get there, go back to where the merchant is and jump down from there. Take a left, which is the path in the above picture, and then take another quick left.
From here, go all the way straight until you hit a cave with some mushrooms in front of it. The fish might be hard to see at first, but it will flop out every so often in near the entrance to the cave near the mushrooms bathed in light, as seen in the above slideshow.
